I've never had a single engine problem doing this. My good friend always buys the high end stuff - CBR1000RR SP, R1-M, etc. He always uses this. I personally would break it in using this method while it's bone stock. Then if you do the mods your talking about, bolt them on and immediately have it dyno tuned.
